For manga, Goodnight Punpun is really good and basically about how growing up with depression makes you a worse person. Basically anything by Asano hits that mark

Minoru Furuya (古谷 実），although his early masterpiece "Ping Pong Club(行け!稲中卓球部) was all about teenagers making funny/stupid things, but after year 2000, the tone of his works turned much more depressing, among them was"Secret"(ヒミズ), spoil alert!

the protagonist killed himself in the end.
After that the tone of his works are more mixed up, joy sadness are often put into a same work.

"given" is a really good yaoi that includes suicide and depression. it also has a really good song that made me cry, lol.

A silent voice deals with anxiety, depression, suicide, and bullying.

I liked it despite not being fond of movies with romance.

Daisies's masterpiece "No Longer Human"(人間失格, Ningen Shikkaku) had a few animation and manga adaptations.
voice actor, writings, graphics are all money spending. Not bad at all!

I would also recommend Zetusbou-Sensei. It is a comedy but fun to watch/ read!

The tale of princess kaguya was pretty depressing. Don't be fooled by the pretty animation it gets pretty dark at times.
